Yesterday I had a 20001 Honda Civic with a misfire.This vehicle has a distributor.
The misfire would only occur when warm. The vehicle has a new distributor, plug wires, and spark plugs. Also a new timing belt.
The ignition coil is in the distributor, under the distributor cap.
I taped the CX probe to the outside of the cap, close to the ignition coil and connected the synch probe to cylinder number 1's plug wire. The oscilloscope performed flawlessly and I could clearly see the problem in cylinder number 2. Also, the histograms are fantastic!
I have attached a picture and a link to the oscilloscope file.

Re: Ignition system diagnosis.
